Here is quick fix if you are installing it site hosted on WINDOW hosting. After taking backup of web.config rename it web.config TO –web.config
Try installing the Lets Encrypt again and most likely it should now work. We resolved our issue by doing this way.
Also check your file system if you have .well-known folder and related subfolder.
